How to remove certain frequencies from an audio file

How would one remove certain sounds from an audio file? Lets say that there are two melodies occurring at the same time, and I want only one of the melodies. How do you remove one? Are there programs to analyze the frequencies of the different sounds? I'm new to this concept, so please help me out.

I think the only way is to equalize the unwanted frequencies out.
